Now that it's been pointed out, I don't really get the contradiction part. Not sure if I'm misreading or something, but it doesn't seem to have much or anything to do with acid rain. I agree. It's not like the rain in other areas of the Trilogy that have been corrupted by Phazon seems to be polluted by Phazon specifically. The opening section of infiltrating the Pirate Homeworld seems to clearly indicate that the pollution in the rain was caused by the Pirates and their machinery, which dominates the landscape there. In short, the pollution in the rain is because of the Pirate machinery, and Phazon just caused an increase in productivity and usefulness not the pollution itself.
