Flaahgra begins the battle by activating one solar panel. Samus must disable the solar panels using the [[Charge Shot]] or [[missiles]], this will take away the sunlight Flaahgra requires to stay alive. When Flaahgra collapses, its tentacles retract allowing Samus to enter a [[Morph Ball]] sized tunnel and [[Bomb]] the creature's base. This process then repeats with Flaahgra activating more solar panels each time, up to four. If Samus is too slow to deactivate all the solar panels Flaahgra will reactivate the disabled panels. Its attacks include slashing with its enormous scythes, and spraying a substance that spawns acidic plants along the floor. After all four trenches have been bombed, Flaahgra dies, and the ruin's water supply returns to normal.
When Samus first confronts Flaahgra, a large reflective disc shifts and begins reflecting sunlight onto the flower that makes up Flaahgra's base. This causes the central, insectoid mass of Flaahgra to become active. Using the [[Charge Shot]] or [[Missile]]s, Samus can shift the reflective disc back to its deactivated position. This will reduce the sunlight shining on Flaahgra, causing it to become weak and collapse. At this point, the thorned roots of Flaahgra retract, allowing Samus to use the [[Morph Ball]] to access one of four weak points at its base. She can then use a [[Morph Ball Bomb]] to damage Flaahgra. This will appear to kill the central mass of Flaahgra. However, two of the reflective discs will activate at this point, and Flaahgra will be revived. This cycle will repeat several times, each time with one more disc activated. When Samus damages all four of Flaahgra's weak points, it will be defeated permanently.

Flaahgra may attack Samus, either by swiping at her with its claws, or spraying a green fluid that spawns poisonous plants. Once Samus has deactivated one or more of the reflective discs, Flaahgra will sometimes swipe at the discs, reactivating them. Samus can prevent this by firing her weapons at Flaahgra, as sufficient damage will temporarily incapacitate it. However, she can only cause permanent damage to Flaahgra by attacking the weak points at its base.
