On Zebes Samus encounters several older enemies, such as [[Kraid]], as well as newer additions to the Pirate forces. After defeating Kraid, [[Phantoon]], [[Draygon]], and Ridley, Samus gains access to a rebuilt Tourian where she encounters a large amount of Metroids. She later encounters the Metroid Hatchling who has grown to a gigantic size. The Metroid fed on Samus and left her with a single unit of energy before flying off.

Once recovered, Samus worked her way to Mother Brain. Though she destroyed Mother's containment vessel, Mother rose up from the ground with a mechanical body then fired an energy beam that was powerful enough to immobilize Samus. Before Mother was able to kill Samus however, the Hatchling attacked, draining Mother Brain's energy. The Hatchling then went over to Samus and began replenishing her energy, even as it was under assault from Mother Brain. After Samus's energy was restored, it again tried to attack Mother Brain but was killed in the process. As a result of the Hatchling restoring Samus, all of her beam weapons were replaced by the far more powerful Hyper Beam which she used to destroy Mother Brain. Immediately after Mother Brain was defeated, a self destruct was activated. After Samus escaped, the entire planet was demolished in the explosion.
