Not much is known regarding the true nature of Phazon as a material substance. It is highly radioactive, corrosive, and biologically toxic. Phazon has even demonstrated low-level sentience, as evidenced by creatures such as [[Phazon Grub]]s and [[Liquid Phazon]], which are entirely Phazon-based. 

Phazon has been used extensively by the [[Space Pirate]]s for its effective mutagenic properties, which they have used to mutate their own genetic structure to produce more powerful and monstrous versions of themselves, as well as the genetic structure of other species. These beneficial mutations are limited by a notable decrease in the target bioform's life span, as it deteriorates cellular structure in addition to changing the genetic code. During the course of Samus's visit to [[Phaaze]], the Phazon inside of her even affected her genetic structure to the point where her ship's bio-scanners could not recognize her.

Around this same time, Space Pirates discovered Phazon and began [[Phazon Mines|mining operations]] of [[Phazon Vein Omikron|high-yield sites]] and experimention with its biomutagenic properties. Samus first encounters Space Pirates using Phazon in this way on the [[Frigate Orpheon|Frigate ''Orpheon'']], where mutations of native [[Parasite]]s resulted in [[Parasite Queen]]s. Initial experiments were made on [[Tallon Metroid]]s in the [[Glacier One]] outpost in [[Phendrana Drifts]], which the Space Pirates planned to use as weapons and power sources. Tests yielded such results as [[Hunter Metroid]]s and [[Fission Metroid]]s. The appearence in this game is much more obvious, for huge Laviathen meteors came to the planets, crashing and depositing the Phazon into the surface, where it would grow, inhabit bioforms, supply [[Dark Samus]] of energy for the road, and even have its own, though not very substantial, life mass. Metroids in this game are much more exposed to Phazon, as easily visible in Metroid Hatchers. Pirates are now equipped with the P.E.D. Suits, which increase fire power by about 3x, and defense is amost impenetrable without going into [[Hyper Mode]]. Phazon in this game is seen almost everywhere Samus looks, weather it be a tiny puddle on the ground with a little hair growing out of it, or a huge swimming pool full of it. It can also be seen in the organisms that are designed to be destroyed for energy, with a glowing blue aura, suggesting that Phazon is present. Also, there is a greater persentage of organisms in this game that Phazon in them.

As for Samus, unlike other games, Phazon heals her, at and alarminly exponential rate, similar to [[Orange Phazon]] as seen in ''Metroid Prime'', but with the completely opposite effect. This would be Blue Phazon in its purest form, which can be seen 2 times in this game. The first time Samus sees the pool of Phazon while using Hyper Mode would be the beginning of her internal corruption. As the game progresses after beating Planet Bosses, her corruption increases, of which by the end of the game reaches 100%.

As the game progresses, more Phazon is seen sitting around, with minor infections at the beginning, and more severe infections at [[Phaaze]](duh). This does not interfere with gameplay much, other than the fact that the Pirates are stronger as the game progresses also, with higher technology, and stronger firepower. 

At the end of the game, after Samus destroyes [[Dark Samus]] and the [[Aurora Unit]], the Phazon everywhere supposedly gets destroyed, or it is in such a little amount that it doesn't matter. This would end the Phazon spiel, and thus ending the purpose of the ''Metroid Trilogy''.
