The appearance in this game is much more obvious, four huge Leviathan meteors came to the planets, crashing and depositing the Phazon into the surface, where it would grow, inhabit bioforms, supply [[Dark Samus]] of energy for the road, and even have its own, though not very substantial, life mass. Metroids in this game are much more exposed to Phazon, as easily visible in Metroid Hatchers. Pirates are now equipped with the P.E.D. Suits, which increase fire power by about 3x, and defense is almost impenetrable without going into [[Hyper Mode]]. Phazon in this game is seen almost everywhere Samus looks, weather it be a tiny puddle on the ground with a little hair growing out of it, or a huge swimming pool full of it. It can also be seen in the organisms that are designed to be destroyed for energy, with a glowing blue aura, suggesting that Phazon is present. Also, there is a greater percentage of organisms in this game that Phazon in them.

As for Samus, unlike other games, Phazon heals her, at and alarmingly exponential rate, similar to [[Orange Phazon]] as seen in ''Metroid Prime'', but with the completely opposite effect. This would be Blue Phazon in its purest form, which can be seen 2 times in this game. The first time Samus sees the pool of Phazon while using Hyper Mode would be the beginning of her internal corruption. As the game progresses after beating Planet Bosses, her corruption increases, of which by the end of the game reaches 100%.
 
As the game progresses, more Phazon is seen sitting around, with minor infections at the beginning, and more severe infections at [[Phaaze]]. This does not interfere with gameplay much, other than the fact that the Pirates are stronger as the game progresses also, with higher technology, and stronger firepower.
