Story

Samus escapes through uncharted areas of Sector 2 (TRO), and comes across a Core-X on the way, which gives her the Hi-Jump and Jumpball abilities. As Samus returns to a Navigation Room to talk to Adam, he notes that the released lock allowed the SA-X to invade Sector 4 with several thousand X parasites. Adam warns Samus of Serris, a creature residing in Sector 4 that can move and attack at ultra-high speed. Since being released by the SA-X, Serris has destroyed large parts of the Sector and broken cables caused by the destruction electrocute the water in it. Samus makes her way through the sector, avoiding the electrified water. After encountering the remains of Serris, she is attacked by the X mimic made of him. She destroys the creature and regains the Speed Booster. Samus leaves Sector 4 for Sector 3. Adam now sends Samus to retrieve a Super Missile upgrade. After disabling the Level 2 hatches, she obtains the Super Missle, she is forced to fight the security drone B.O.X.. She is now sent to Sector 6 (NOC) to pick up the Varia Suit upgrade. Once in Sector 6, Adam warns her of the new Blue X that are in the area. In the data room, a large Core-X has just finished destroying the machine within. It flees into the next room where it becomes the Mega Core-X. After destroying it, Samus regains the Varia Suit.

Later Sector Missions

With the Varia Suit in hand, Samus is sent to Sector 5 (ARC) to obtain the Ice Missile upgrade. After disabling the Level 3 lock, Samus gains the Ice Missiles. Suddenly, you are informed that Sector 3 (PYR) is in a meltdown and you have 6 minutes to stop it. Quickly making her way to the main boiler room, she destroys a Hard Core-X that is mimicking a crewman. Samus obtains the Wide Beam and stops the explosion. Adam then detects life signs on the Habitation Deck. When Samus investigates, she finds the Etecoons and Dachoras from Super Metroid. The animals flee to the ship. Afterwards, Samus returns to Sector 5 to receive the Power Bomb upgrade. She is told to go to the ship, and on the way the power fails. Samus makes it to the ship by way of a ventilation duct. Samus goes through the main reactor, and by battling Yakuza, she regains the Space Jump, and restores auxiliary power. She then restarts the core reactor by defeating Nettori, and gaining the Plasma Beam in the process. With Main power restored, Samus now must take care of a creature rampaging in Sector 5. Samus fights the Nightmare and regains the Gravity Suit. She escapes into Sector 4, disables the Level 4 lock and downloads the Diffusion Missile upgrade from a data room without being told of it. She is sent to take care of the corrupted Security Robot B.O.X. that escaped before. After terminating it, she regains the Wave Beam, which allows her to access a restricted laboratory. Inside, she discovers the presence of Metroids. Then, SA-X begins a destruct sequence of the laboratory, but Samus escapes. While moving about, Samus encounters Ridley-X, and regains her Screw Attack. At a Navigation Room, Adam argues with Samus for a time, then reveals to her that he is the real Adam Malkovich. He gives her instructions on how to destroy both the station and SR388. As she heads to the necessary area, she must fight SA-X, but the Core-X escapes without being absorbed. Samus activates the destruct sequence, giving her 3 minutes to get to her ship. Once at the hanger, Samus finds that her ship is gone and an Omega Metroid is rampaging in the hanger. Do to mutation by the Galactic Federation, none of Samus's conventional weapons do any damage, and one hit from the beast reduces her shielding to one. At the last second, SA-X comes in and damages it with the Ice Beam. Samus absorbs the core, and gains her original genetic condition, along with the Ice Beam. She manages to kill the Omega Metroid, and the ship comes to pick her up. Samus makes some final remarks and she leaves with Adam, no longer a part of the Federation.

As it turned out, most of the specimens brought to B.S.L Station for research purposes have been infected by X parasites. They multiply quickly and kill the host creature, also absorbing its DNA and can even use it to mimic the host. These have the same abilities as the original creature. Destroying the mimicked creature will set the X parasite free. As the only predator of the X are the Metroids, the vaccine inserted into Samus has made her invulnerable to X effects. She also can now absorb the X that have no host. Absorbing X replenishes Samus's health and weapon power. It can also give her back some of her latent abilities that have not been functioning since her Power Suit has been taken off. When the parasite is not absorbed, it will begin to mimic a creature again.
