Super Metroid takes place directly after [[Metroid II: Return of Samus]]. After completely annihilating the Metroid population on their home planet of SR388, [[Samus Aran]] brings the Metroid that latched onto her body to scientists at the Ceres Space Colony. The scientists discover that the Metroids can be used for the good of civilization. Upon leaving the station, Samus recieves a distress signal from Ceres. When she returns moments later, she finds all the scientists dead and the Metroid missing. She then encounters Ridley, apparently killed the scientists and stole the Metroid. After a breif battle, Ridley flies away and the station is set to detonate. Just in the nick of time, Samus escapes to her ship and sets the course for Zebes to hunt her new target.

Samus lands in the section of Zebes known as Crateria, which holds the remains of Tourian from the original Metroid. She sets out to rescue the Metroid from the Space Pirates to prevent them from harnessing its power. As she searches, she locates a golden statue that leads to Tourian. However, just like the original game, Samus must find and defeat bosses, in this case four, to gain entry. The bosses are Kraid, the giant two-screen tall lizard in his lair, Phantoon, a ghostly entity that haunts the Wrecked Ship, Draygon, a huge flying creature found deep in the dephs of Maridia, and of course, Ridley, the kidnapper of the infant Metroid, hiding far below the bowels of Norfair.

After defeating the four bosses with new equipment that she finds along the way, Samus finally opens the path to Tourian. She discovers that newly-bred Metroids infest the base. As she stands before a hopper-like monster, it quickly disintegrates from the power of a massive Metroid. Samus can't seem to mcause any damage, and it latches on to her, draining nearly all the energy in her body, until it mysteriously stops and floats off. Samus is inquired that it was the infant Metroid. Samus replenishes her energy, and after passing through a room nearly identical to the final Tourian room from Metroid, Samus fights and defeats Mother Brain. The extremely simple fight appears to be over, but the hideous life form rises up from the ground, attached to a giant mechanical body. After some time battling, Mother Brain shoots Samus with what appears to be a laser coming from her brain, and nearly kills Samus. Right when Mother Brain is about to make the final blow, the Super Metroid (the infant Metroid) latches on to its head and drains its life force and uses it to refill Samus'. This weakens the Metroid badly, and uses the last of its strength to exact a suicide blow to Mother Brain, however is unsuccessful. The Metroid perishes and its remains fall on Samus. When all hope seems to be lost, Samus stands up, flashing with the might of the Hyper Beam. She uses this organic weapon to destroy Mother Brain once and for all, upon which sets a bomb to detonate, although this time, destroying the whole planet. Racing to get back to her ship, Samus sacrifices precious time to rescue some Etecoons and a Dachora for aiding her in her quest. The planet of Zebes is destroyed in a massive explosion, and out of the fire and ash shoots the gunship of Samus Aran.
