Samus Aran defeated the Metroid Prime on Tallon IV in the first Metroid Prime. The dying creature reached out for Samus as a last resort and pulled off her Phazon Suit. Samus escaped the scene of the final battle and left the creature to die in a collapsing cave to save herself and escape in her Gunship. However, Metroid Prime was not finished. It combined elements from itself, Samus, and the Phazon Suit to be reborn as a completely new entity, known in the future Prime games as Dark Samus.

Dark Samus in Metroid Prime 2: Echoes

Samus first encountered Dark Samus inside an abandoned galatic federation base inside the planet Aether. Samus traveled through a portal to Dark Aether and found Dark Samus absorbing Phazon on the other side. Samus tried to attack but Dark Samus destroyed a Light Crystal nearby, allowing Ing swarmed in and attack Samus. Samus barely escaped this attack alive.

Dark Samus was next seen in the Phazon Processing in the Space Pirate facility in Agon Wastes. Dark Samus then attacked Samus, who was able to retaliate more effectively than she had on Dark Aether. Samus defeated Dark Samus, who shattered into Phazon particles.

Samus again found Dark Samus in the hydro plant of Torvus Bog, where she reformed, laughed, and dissipated again. She made no attempt to hinder or attack Samus during this encounter. It is uncertain what Dark Samus's intentions here might have been.

At the entrance to Sanctuary Fortress, Dark Samus again confronted Samus. Dark Samus destroyed the bridge structure here, preventing Samus from using it to access the elevator leading from Sanctuary to the Temple Grounds. However, Samus was able to use the Spider Ball that she had recently acquired to access the elevator despite the lack of a bridge.

The second to last encounter between Samus and Dark Samus was in the Aerie, the summit of the Sanctuary Fortress. Dark Samus once again attacked Samus. Though Dark Samus demonstrated several techniques that she had not previously used, Samus was able to defeat her once again. Dark Samus then staggered and fell off of the edge of the fortress.

After the Samus's acquisition of the final portion of the Light of Aether from the Dark Aether Energy Controllers, the planet had become unstable. While Samus was attempting to escape back to Aether, Dark Samus again accosted Samus, attempting a final attack on her. After Samus hit Dark Samus with with a few volleys of missiles, Dark Samus became invulnerable to all of Samus's weapons. However, Dark Samus's attacks created an excess of Phazon, which needed to be discharged. Samus was able to draw this discharged Phazon into her Arm Cannon, then fire it back out at Dark Samus. This proved to be an effective mode of attack, and the doppelgänger was defeated. Dark Samus dissolved into particles of Phazon, and Samus escaped before the destruction of Dark Aether.

An unknown amount of time later, a cloud of Phazon in space above Aether coalesced, forming a new body for Dark Samus. It would seem that she was unable to maintain this form, as she would later be collected by Space Pirates in the form of raw Phazon.

Dark Samus in Metroid Prime 3: Corruption

After her defeat on Aether, Dark Samus's remains were picked up by a Space Pirate craft that had been retrieving the remainder of the Phazon on the planet Aether. Dark Samus was then able to regain her form using energy from Phazon stored on board. Dark Samus, after regaining her form, killed 1/3 of the Space Pirates on the ship.[1] The rest of them were put under her control using a special type of Phazon created by Dark Samus so this type of Phazon is nicknamed "Dark Samus Phazon".

Dark Samus then went to Phaaze, the source of all Phazon, and came back to her followers with a Leviathan, a seed of Phaaze. Dark Samus sent the Leviathan on the Space Pirate Homeworld, using it to take control of all the Space Pirates. Then Dark Samus invaded the G.F.S. Valhalla, took Aurora Unit 313, went to Phaaze, implanted it there, and took control over the entire planet.

Dark Samus then launched 3 more Leviathans. She sent one to Bryyo, one to Elysia, and one to Norion. Dark Samus went to Norion to ensure the Leviathan's impact. Samus Aran, Rundas, Ghor, and Gandrayda managed to repulse the Norion attack, but Dark Samus was able to infect the four with a type of Phazon only known as Dark Samus Phazon. Samus was able to resist this Phazon's corrupting influence, but the three other bounty hunters eventually succumbed and became the servants of Dark Samus.

The only direct battle between Samus and Dark Samus happens on Phaaze. After her defeat by Samus, Dark Samus merges with Aurora Unit 313. Samus destroys the Aurora Unit, which purged the "Dark Samus Phazon" from Samus and Dark Samus was destroyed and no signs of Dark Samus surviving were found.

A twin image of Samus, encountered near the beginning of Metroid Prime 2: Echoes. Dark Samus is identical to Samus in every way but color—she even uses similar attacks. There are many theories on the origin of Dark Samus, but none are proven. Dark Samus uses Phazon for energy and can absorb it to heal damage. Samus encounters Dark Samus a number of times.
