The Junction Site is a room in the Dark Agon Wastes. The room connects the Duelling Range to the Judgment Pit. It is the Dark Counterpart to the Mining Station Access, and as such is extremely similar.

The room consists of two smaller rooms, which have nothing but a door and two Bladepods each, connected by a large Morph Ball tunnel. The center of this tunnel has a large oval shaped device. The device can be rotated by climbing a Spider Ball Track to a Bomb Slot at the top. This will open a path downwards to a Missile Expansion, but will close the paths to the Duelling Range and Judgment Pit; Samus must activate the Bomb Slot a second time to exit the room.

Requires: Spider Ball
- In order to reach the expansion, Samus must ride up the Spider Ball Track and use the Bomb Slot. The spherical part of the Morph Ball tunnel will spin, blocking off the exits but allowing access to the expansion.
